The adjacency matrix generated by the New Multi-Fragment Ligation feature is displayed. The number of rows and columns matches the number of fragments in the Fragment Table.

The value at row i, column j represents whether the 3' (right) end of fragment i can connect to the 5' (left) end of fragment j. Because of this, the matrix is not symmetric (matrix[i][j] and matrix[j][i] are generally different values). The meaning of each value is as follows.

  • 0: Cannot connect.
  • 1: Can connect directly, in the given orientation.
  • 2: Cannot connect as is, but can connect if the fragment in column j is reverse-complemented.
