The Fragment Table is shown at the top left of the WB:DNA Assembly Workbench tab pane.
The fragments currently selected in the Main Tree's current folder are semi-automatically loaded into the Fragment Table. "Semi-automatic" means that if there is a difference between the fragments selected in the MainWindow's Main Tree current folder and the fragments currently loaded in the Fragment Table, the Refresh from Selection button blinks yellow to warn you of the difference. Clicking the blinking Refresh from Selection button loads all of the fragments currently selected in the current folder into the Fragment Table, so that the two match.
The columns shown in the loaded Fragment Table are as follows.
*** Screenshot of the Fragment Table goes here ***
- Selection checkbox: All fragments are selected by default when newly loaded.
- ID: The ID assigned to each fragment loaded into the Fragment Table. The prefix is "F", and the sequential number is assigned automatically starting from 1.
- Name: The GenBank file name of the fragment
- Length: The base length of the fragment
- 5'End Preview: A double-strand base display and phosphorylation display of the fragment's 5' end
- 3'End Preview: A double-strand base display and phosphorylation display of the fragment's 3' end
- Preview: Draws a schematic of the entire fragment. For sticky ends, the overhang is shown in color by base, making it easy to see ligation possibilities with other fragments.
There are seven operation buttons below the Fragment Table. Their functions are as follows.
- Drop Checked Fragments to Construction Canvas: Drops the currently checked fragments onto the Construction Canvas at the bottom of the pane. The dropped fragments are checked for ligation possibility, and the longest candidate product is drawn automatically.
- Send to PlasmidMap: Sends the sequence tentatively joined into a single strand, in the order shown in the Fragment Table, to the Plasmid Map, regardless of whether ligation is actually possible. If the As Circular button is on, a circular plasmid map is drawn; if the As Linear button is on, a linear plasmid map is drawn, in the plasmid map area of the CC: ConstructionCanvas tab pane.
- Select All button: Clicking this button selects all fragments in the Fragment Table.
- Reverse Selected button: Clicking this button reverses the current selection state of the Fragment Table.
- As Circular/As Linear: Toggle buttons that specify the shape in which the plasmid map is drawn.
- Renumber IDs: Reassigns fragment IDs in the order currently shown, for example after fragments have been moved to different rows in the table.
Moving fragments: Each fragment can be moved to any row by dragging it with the mouse.
At the bottom of the left pane of the WB:DNA Assembly Workbench, there are a "Product" tab pane and a "Matrix" tab pane.
